Hasn't voted | I would do the whole river if I had the time (and $). If not, each has pros and cons which you can read about on the net. If you're going for the classic rapid "Lava" then choose the Lower.
IF you're talking about the Green River in Utah, it's for day trips only I think. And there are other rivers I would choose rather than the Green for rapids and length.
If I am traveling to raft I want time on the river and some decent rapids. Maybe your criteria is different.
